Based on the results of the most recent U16 Women's Southeast Asian Championship (2019), the U16 Vietnam team was ranked in the number 1 seed group with host U16 Indonesia and U16 Thailand. The second seed group includes U16 Malaysia, U16 Myanmar and U16 Singapore.
The remaining seed group includes U16 Cambodia and the two first-time participating teams, U16 Timor Leste and U16 Australia, replacing the absence of two representatives of U16 Laos and U16 Philippines.

Returning after 5 years of absence, the 2025 Southeast Asian U16 Women's Football Tournament still maintains 9 participating teams (the tournament was held in 2017, 2018, 2019). Another difference compared to the previous 3 seasons is that 9 teams are divided into 3 groups instead of 2 groups, competing in a round-robin to calculate ranking points.
